Black rings underneath, pale sides, a top that looks barely started: burnt bagel bottoms are a scheduling problem. The top of a bagel cooks in air, on its own unhurried clock. The underside rides the hottest object in the oven, wet, and gets no say in when the bake ends. Left alone, the bottom wins that race. I burned enough batches learning this that I eventually timed it, surface by surface. The causes below run in order of likelihood. The minutes are measured.
How long before the bottoms burn
In a 12-bagel test this month, oven at 450°F, I logged the minute each batch's bottoms reached the color where I normally step in. The full experiment, heights and all, lives in the what-to-bake-on article; here is the part that matters when something is burning:

Two details in that table do a lot of work. The steel, the surface bakers buy for serious crust, comes after your bottoms the fastest. And every direct-baked bagel sat on parchment the entire time, so whatever you believed paper was protecting you from, minute 7 says otherwise. More on that below.
Cause 1: raw boiled dough against hot metal
Contact is the problem. Air hands heat over slowly; metal unloads everything it banked in the preheat the moment dough touches it. And a bagel out of the pot is wet, slack, and coated in sugary boil water, primed to brown fast. I learned this the standard way: raw dough, bare metal, full heat, charcoal. The same batches came out flat, too; that investigation is separate. For scale: at the minute-7 flip in my test, the burlap under the board bagels read 105°F. The direct bagels spent those same minutes on a surface a few hundred degrees hotter, with only paper in between.

Cause 2: trusting something thin to protect them
For a stretch of my early baking I used a non-stick liner under the batch to blunt the heat. It worked, right up until the liner reached the temperature of the metal below it, which never took long. A thin sheet in direct contact stores nothing. It was veneer on a job that needed lumber. Parchment behaves the same way, and now I have the numbers: every direct-baked bagel in my test baked over parchment, and the steel still pushed their bottoms to step-in color by minute 7. Liners and paper solve sticking. They do not solve heat. The nested-double-sheet-pan trick you'll see recommended at least brings real mass to the problem, but I haven't tested it, so I won't pretend to give you its number. And the opposite tactic, preheating the surface less so there's less heat to survive, I have tried: the bottoms made it, but the bagels came up short. The surface wasn't hot enough to push the rise.
Cause 3: your rack is set for the wrong race
Bottom burn is a race between two clocks. The bake ends when the top looks right, so anything that slows the top down leaves the bottom in contact longer. My steel sits second from the top. That position came from losing the race in both directions: with the rack lower, my tops took longer to brown, the bake stretched, and the bottoms browned harder in the extra minutes; with it higher, the tops browned so fast they set before the bagels finished rising. Second from top is where the two clocks come closest to agreeing, at least in my oven. If your bottoms keep losing, check the rack height first.
Cause 4: the sugar in your boil
Sugar is a browning accelerant. I boil in water sweetened with barley malt syrup, and the more sugar in the pot, the darker the bottoms come out, because the sugared face of the bagel is what sits on the heat. Dark bottoms that taste candied started in the pot. Overdo the sugar and you get a stranger failure I've produced myself: the excess liquifies during the bake, settles under the bagel, and hardens into a glaze plate on the base.
The rescue: a room-temperature sheet pan
Partway through every bake I check. Spatula under a bagel, a quick look. When the bottom is approaching the color I want, the batch comes off onto a room-temperature baking sheet and goes back in. An unheated pan is a heat sink; it spends the rest of the bake absorbing instead of delivering. Nobody taught me this and I doubt I'm the first to think of it; I just knew the heat needed somewhere to go that wasn't the bagel. The 12-bagel test added the proof that the move is free: rescued bagels finished at the same height as their unrescued twins, because height is decided early and bottoms get into trouble late. Do you flip bagels when baking?
Two different flips hide inside this question. Some shops and recipes flip bagels midway through the bake, tops-down, to even out the color. I don't. The flip in my kitchen is the board flip: bagels start the bake upside down on soaked cedar boards, and at minute 7 the boards get tipped so the bagels finish the bake face-up on the steel. The wet wood keeps the underside off the contact heat through the most dangerous minutes, which is why the board column of the rescue table runs six minutes behind the steel's and five behind the stone's. And unlike my under-heated surface, the boards don't trade rise for protection: board bagels measured taller on every surface in the test. As for the perfect flip minute: published advice runs anywhere from 3 minutes to 7, and none of it comes with a measurement attached. Seven is my routine. I've flipped earlier and later over the years without keeping notes, so I owe you a measured ladder instead of an opinion. That test is next on the bench, and this page will get its numbers.
Every cause feeds a clock
Hot metal, thin liners, and a sugary boil speed the bottom's clock. A low rack slows the top's. An under-hot surface guards the bottom by taxing the rise. The fixes run the same ledger in reverse: the board start and the sheet-pan rescue buy the bottom time, and the right rack height keeps the top moving. Burnt bottoms happen when the ledger tilts one way for eighteen straight minutes, and it never has to.
